Godzilla vs. Kong pits two legendary foes against one other, with the fate of the Earth at risk. Kong and his guards arrive at Jia, a small orphaned child with whom Kong has formed an unbreakable bond of love and devotion, after a perilous journey. They find themselves in the path of an enraged Godzilla. It's only the beginning of the mystery that lies deep inside the Earth's core.
In 2024, Godzilla and Kong are the only active Titans on Earth, five years after Godzilla slew his alien foe Ghidorah. A storm created by Ghidorah combined with the storm cell that surrounds Skull Island has caused its climate to become unstable, leading Monarch to confine Kong within a dome-shaped facility with an orphaned young Iwi girl called Jia who is deaf and can communicate with Kong through sign language.
When Jia comes to see Kong and offers him a doll, the Titan detects that he is confined within the biodome and tosses a tree at it.
After Godzilla's attack, the general public became enraged, inspired by his capacity to defend humanity. Maddie Russell, an adult Bernie listener, is terrified by the newest Godzilla attack on her high school. It's not until she tries to talk sense into her widowed father Mark (who happens to be the Monarch's director) about Godzilla's rampage that he listens to her. Madison enlists the help of her best friend, Josh Valentine, to investigate the secrets of Apex and the guy behind Godzilla's rampage soon after this.
To assist them in navigating to the Hollow Earth, Nathan travels to Skull Island and meets with his colleague, Monarch anthropological linguist and Jia's adoptive mother Ilene Andrews, with the idea of using Kong as their navigator to guide them to the energy source, as Skull Island is no longer able to contain him and allow him to survive (due to Kong's size). Though Ilene first refuses, explaining that Godzilla would come for Kong immediately upon his removal from Skull Island, she eventually agrees when Nathan convinces her that they must undertake this expedition in order to put an end to Godzilla's rampage and also find a new home for Kong.
In a modified barge, Nathan, Ilene, Jia, and an Apex crew lead by Walter's daughter Maia board to prevent a mildly drugged Kong from escaping. Kong is locked up to keep him from escaping. Kong gets restless and upset one rainy night, and he begins to tug on the shackles that keep him restrained. Jia calms him down by allowing her and Kong to hold fingers in solidarity as Kong signs the word "home" much to Ilene's surprise. Later, Ilene tells Nathan how she raised Jia as her adopted daughter when violent and unpredictable storms killed most of the Iwi and their parents, but Jia herself was the sole survivor since Kong protected her, resulting in the two of them developing a strong affinity with one another.
Because there is no other option, Nathan decides that the group should turn off all of the ships' engines to fool Godzilla into thinking he has destroyed them and Kong has been defeated, which they eventually do. Godzilla looks at the shattered fleet with interest and then swims away, assuming he has triumphed. Realizing that reactivating the ships may allow Godzilla to return, the party decides to fly Kong to a Hollow Earth entrance site in Antarctica, where Ghidorah was initially frozen. Jia explains to Kong that his house is via the front door, but he is hesitant to walk through it.
Nathan asks Ilene if Kong will go if he thinks there are others like him through there, and she tells Jia to ask Kong if his family could possibly be down there, prompting the Titan to enter the tunnel and the teams to follow him in their HEAVs.
The next day, Kong and Nathan's crew continue their quest, finally arriving to a massive stone temple that was formerly the property of Kong's forefathers. As they explore the interior, they discover remnants of an ancient war between Kong's and Godzilla's races, as well as an ancient axe made from the dorsal plate of a deceased member of Godzilla's race, which Kong uses to sit on a massive throne. In the process of locating the power source that would allow them to augment Mechagodzilla's power supply, Nathan's crew discovers that the same power source can also be used to replenish Kong's battle axe. Maia and the Apex crew, on the other hand, utilize spider-like drones to harvest the power source and transport it back to their Hong Kong headquarters, ignoring Ilene's protests that Apex should not just grab the discovery of the century. Maia orders her bodyguards to fire their weapons towards Nathan's crew, only for Kong to violently scream at them in response to their actions. While this is going on, Mechagodzilla starts transmitting a signal to Godzilla, who is alerted to the machine's activation and immediately rushes for Hong Kong.
There, Godzilla makes his way into the heart of the city and sensing Kong's presence in the Hollow Earth, drills a shaft to the ecosystem with his atomic breath, causing the temple to collapse. Kong and Nathan's team fight off a flock of Hellhawks while Maia and her team try to flee in their HEAV, only for Kong to grab it on their way out and, despite Maia attempting to shoot him in order to escape, he instantly crushes the aircraft in his hand after peeking inside to make sure that Jia, Ilene and Nathan aren't in there, killing Maia and her personnel inside.
Kong accepts Godzilla's challenge and begins to go to Hong Kong with his axe, while Ilene, Nathan, and Jia follow in their HEAV. Kong re-confronts Godzilla in Hong Kong, this time getting the upper hand, shoving his axe down Godzilla's throat to stop him from launching his atomic breath. Kong uses his axe to hurt Godzilla in the thigh, but Godzilla removes the axe and tosses it away. Kong recovers his axe and brings it down on Godzilla, causing an explosion that pushes both Titans back, giving Nathan the impression Kong had won the second round.
Kong and Godzilla both recuperate and regain their feeting, with Godzilla on the lookout for Kong, who has taken refuge atop a tower. Kong throws a construction crane into a building, distracting Godzilla to the point where he ambushes him from above and attempts to strangle him, only for Godzilla to break free and unleash his full fury on Kong, dislocating his left arm, slashing him with his claws, and even stomping on his chest twice, despite Kong's attempts to force Godzilla off of him by punching his wounded thigh. With Kong restrained and held down, Godzilla roars violently at his adversary in a display of power, while Kong, beaten, angrily roars in defiance of Godzilla.
Mechagodzilla suddenly goes crazy under the influence of both the energy source and Ghidorah's brain networks, ending in the robot murdering Walter with a sweep of its hand and Ren's death by electrocution, unbeknownst to Walter as his back is turned as he talks about his creation. Mechagodzilla, now possessed by Ghidorah's mind, escapes from the Apex facility under Victoria Peak Mountain and rampages over the city before being confronted by Godzilla. Mechagodzilla quickly approaches Godzilla and launches a volley of missiles at its biological counterpart before the two engage in combat.
After Kong awakens, he witnesses the battle between Godzilla and Mechagodzilla before meeting up with Jia, who tries to convince Kong that Godzilla isn't really his enemy. Though Kong doesn't believe her at first as he continues to watch Godzilla being overwhelmed by Mechagodzilla, Jia reveals the truth to him that the robot is the "real" enemy, not Godzilla. After a moment, Kong finally accepts and puts aside his grudge before heading into battle to help Godzilla while fixing his dislocated arm.
Kong jumps atop Mechagodzilla just as the robot is about to fire its red energy beam into Godzilla's neck, deflecting the beam into the air and sparing Godzilla's life. Godzilla aids Kong in his struggle against Mechagodzilla after realizing Kong saved his life and sense an ally in him after discovering he is not an opponent.
Working together, the two Titans turn the tide, but the robot proves to be stronger than their combined might and overpowers them. Seeing his axe among the wreckage after losing it during his earlier battle against Godzilla, Kong reclaims it and lands several blows on Mechagodzilla, but his weapon, having lost its charge, is ineffective against the robot, who attempts to fatally impale Kong with its tail drill. All seems lost for Kong and Godzilla while Bernie, realizing there is nothing he and the others can do, pulls out a flask of liquor, suggesting that they all have a drink. However, Josh, suddenly having an idea, snatches the flask out of Bernie's hand and short-circuits Mechagodzilla's controls by pouring the contents of the drink all over the control panel, making Mechagodzilla momentarily stall and giving Godzilla and Kong the opportunity to recover and regain the upper hand.
In the aftermath, Nathan, Ilene, and Jia sit together amid the rubble, while Madison reunites with Mark and introduces him to Josh and Bernie, who is overjoyed to see Mark and invites him onto his show to discuss the Monarch facility in Roswell. Their moment is cut short as Godzilla approaches Kong, causing the Titan to take his axe and continue the battle. Godzilla, on the other hand, does not attack and instead simply stares Kong down. Kong lowers his axe, realizing that their actual foe has been vanquished, therefore ending the conflict between his species and Godzilla's. Godzilla and Kong see each other as equals now that they are no longer competitors, before Godzilla returns to the sea quietly while Kong and all the assembled people watch.
Monarch has constructed an observation station in the Hollow Earth at some point in the future. Ilene, Nathan, and Jia are out on a morning stroll with Kong when they happen to see him pass by. After signing "home" to Jia, Kong leaps to the edge of a cliff, pounding his chest and roaring, proclaiming himself as the king of the Hollow Earth and joyfully accepting it as his new home and realm.
